    The flapped portion of the wing will stall at a lower AoA than it would when clean, so this increases the tendency of the root to stall before the wing tips. 
     
    To complicate matters, though, you have to consider the effect of the wing tip vortices.  These vortices tend to reduce the effective AoA near the wing tips due to the downwash they create, reducing the tendency to stall in that section of the wing.  When flaps are deployed, the wing tip vortices are reduced in power, meaning that the reduction in effective AoA they provide is reduced, suggesting that the tips will now stall more easily.
     
    So the answer would probably be “depends on the airplane”, and would be contingent on various design characteristics such as wing aspect ratio, planform, sweep ratio, flap design, and power effects.
